Use a tool on a folder

Is there anyway to have a tool run through a whole folder of files? I know about running the tool in the batch mode, but i have hundereds of files that I need to do this to and using the batch is still time consuming. I have looked through the forums and on google and cant find any way of doing it or any extensions that would help to do it.
Any ideas?
