ArcToolbox Define Tool vs Defineing Coordinate System in Shapefile Properties

When you are setting a coordinate system on a shapefile in ArcCatalog 10.1, is there a difference between defining a coordinate system using the define projection tool in ArcToolBox, or setting the coordinate system when you right click on the shapefile and go to properties and select it in the XY coordinate system tab?
